In a statement, police said the car was intended to be scrapped and the man must have climbed into it without being noticed.
The incident took place at the site of a firm in the Obersendling district of Munich on Wednesday afternoon and news of it has just been made public.
Police said it happened when a 60-year-old employee at the firm was operating the heavy excavation equipment used to scrap old cars.
The employee used the crane to crush the roof of the car and then turned the vehicle onto its roof.
Police said it was only at this point that a witness noticed there was someone inside the car.
The 82-year-old suffered fatal injuries when the car roof was crushed.
Emergency services were alerted and firefighters, paramedics, and police officers attended.
The fire service had to use special equipment to recover the man's body from the car.
According to a police spokesperson, the car did not belong to the man who died.
It is believed the victim, who lived in Munich, may have been at the site to collect scrap metal.
Munich traffic police have launched an investigation into the accident.
